I finally have to the opportunity to get the FM-Towns version of MI2,
now I have to decide whether it's worth it (already having the German
floppy version). Despite being interested in the English version, I'm
interested in the additional sound effects (having read that here).
However, I've also read somewhere (I don't know where), that the
inventory is somehow not as nice as in the PC version.
Opinions?

I think, the differences are not worth the extra money. At least, since you seem more interested in the software itself as in a collector's item, that is. Purchasing an English DOS version should be much easier and cheaper.
ScummVM usually has best support for DOS versions anyways, and inventory issues most likely have to do with inferior support by ScummVM.
It's not exactly like Zak McKracken, Indy 3 and Loom, which really have big differences.
