EMI data files on both CDs

How will this be taken care of?

I have a script file that exists on both CDs with differing size and differing commands in it
Monkey CD2:Textures/FullMonkeyMap.imt 5.188 (CD1: 5.921)
and a Voice file that has a different size
Monkey CD2:voiceAll.m4b 12.653.181 (CD1: 17.325.629)

Do i need to rename them?

There are also some double files on both CDs, but given they have the same size i assume they can be overwritten?

I seem to remember that one is a subset of the other.

I think it means that they both hold the exact same data, except one holds more. If that's the case I would suggest going for the larger ones.
