According to the README, this setting should relate to --native-mt32, which should try to plan to an external MT-32 device but will use MT-32 emulation if it detects the MT-32 roms in the extra path. So in the context of a pda, I guess this setting is to enable MT-32 emulation?
What do these settings mean?

No. On PC this will play MIDI Music AND Adlib Sound Effects (MI2 and newer). Since no MIDI support is available in the PocketPC port, it has no effect (always the Adlib sound is played).
