On the PC, starting wit mt-32 emulation will go through some sort of initialization. This does not happen on the pocketpc and the sound is different, so I assume mt-32 emulation is not enabled? It is too much for a pocketpc?

Hello,
I think, MT-32 emulation is not included in the embedded Ports.
BTW: MT-32 needs PCs with Processors > 1 GHz, therefore it will be hard for a embedded Device.
kind regards

Yes, it runs smoothly on 1GHz+ machines because emulation itself requires about 1GHz processor with floating point operations

on x86 cpu with assembly optimisations, but for ppc cpu wthout assembly optimisations that is not enough
