Indy 3 had many variations for the part in Germany : there were multiple ways to fool guards in Brunwald and on the road after the Zepplin, you could optionally go to Berlin...

You also have to play as Indy's father, so it has at least two playable characters. There are quite a few ways to solve puzzles. (When you get to the airport, you can use the plane or take the zeppelin) And there are at least three endings. You can have Elsa die like in the movie, you can take the grail and die, or you can give the grail to the knight.

EDIT: Whoops, didn't see zorbid's post. :p

Henry is also playable in the game. It's possible to avoid the zeppelin altogether by taking the biplane from the airport.

Indy 4 also has two slightly different endings (well, and more if you count 'dieing' as an ending).

The Secret Of Monkey Island has 2 endings that differ slightly.
The details are below in an unreadable font to avoid spoiling.

The ending scene depends on whether or not you sink the ship with your rock cannon when you are on Monkey Island itself.

Monkey Island 2 has 2 ways to play: an easy and an advanced one. Same applies on CMI.

There are at least 4 endings if you count those where Indy dies at the Great Machine.

You also don't have to rescue Sophia, which can change the ending.

I talked about that:
* You are turned into a goat (1 bead)
* You are turned into a demon (20 or 100 beads)
* Sophia is turned into a demon and you escape alone
* Übermann is turned into a demon and you escape along with Sophia

There are many slight variations possible in all those adventures. Some examples:
- In Zak McKracken, there are different ways to get rid of the two headed squirrel and get the light on in the cave. There are many ways to get rid of Sushi, both saving him or kill him.
- In Monkey Island, there are two ways to find the way to the treasure on Melee. Two ways to convince the navigator to give you the necklace. You may choose not to talk to the pirate leaders and some dialogs in the game are slightly different then. There are at least three ways to blast the dam on Monkey Island. In the mansion, you can take the vase first or let it where it is, which leads to a slightly different cut-scene.

I didn't know of that one.

I once just let her in that cell until the very end of the game. It's been a while and I don't remember what happened, though.

If you don't do both freeing her from prison and getting rid of the neckless, this scene will occur.
